It doesn't turn off all music while mounted, just the chocobo (and other mounts) music. You probably just didn't have the area's theme playing at the time. It doesn't constantly loop. Esc + System Config + Sound Tab. The second top most option is "Play music when mounted". This option should only effect Chocobo Music, Unicorn, etc.

Check your audio settings. If you have surround sound enabled but don't actually have a surround speaker set up, the game tries to put the voice acting channel to a speaker that doesn't exist. If your ping is high you'd need to reposition earlier for most TOP mechanics.
